Hi Travis,
All the uploaded templates are available under the \Resources folder within the XML Map connector directory. You can delete any unwanted template files directly from that location.
For example, if you have an XML Map connector named XMLMap_850 created under the Mapping workspace, all the related templates will be located at: C:\ProgramData\CData\Arc\workspaces\Mapping\XMLMap_850\Resources
If the connector is under Default workspace, the connector folder would be under \data directory: C:\ProgramData\CData\Arc\data\XMLMap_850\Resources

Currently, there is no option in the UI to remove or delete uploaded templates. However, as long as you select the correct template from the drop-down, the other templates will not cause any issues.
